You're right on all counts, and it's also well-written and beautifully animated.
I seriously don't see how it could be considered "preachy" in any sense. It doesn't have a painfully blatant soap-box, like so many cartoon movies do these days. Sure, it gets a little sappy, about the death and the "choosing who you want to be," but it's a kid's perspective, and the movie does a damn good job of portraying that perspective.
It's a movie about a latch-key kid who desperately needs a father figure and who lives, as everyone did at the time, under the threat of nuclear holocaust. And it just don't get more realistic than that, not in an animated film.

Yeah, I wish I had it on DVD, I love watching it over and over and over...very good story, very good message to it, too.
