I read your request and all the other post carefully a few of my DVDs recommends which:

- makes you THINK
- and you probably HAVEN'T seen are:

25th hour
Basic
A Beautiful Mind mixed opinions on this one in the general population
Better Luck Tommorow
CUBE this might be hard to find
Frequency similar to Donnie, this one deals with "Time" only polt is more linear and no open ending
Gattaca My all time favourite sci-fi movie, I'm surprised few know of it.
Identity
Leon: the Professional
Memento
Requiem for a Dream
Seven
The Usual Suspects if you don't see anything else in your life, see this
Waking Life

I Recommend AGAINST!!!
Being John Malkovich - Frankly I thought this movie lacked substance
Mullholland Dr. - Sedai will disagree with me on this one, I think that this film only wants to jerk you around and leave you nowhere.

You should get some drama movies. Such as

The Godfather series
Goodfellas
The Untouchables
Road to Perdition

There’s hundred's of great films in that category. Trust me, films like those are fabulous. I never get tired of seeing them. I highly recommend them.

Really , yeah I thought identity rocked

I thought it was pretty good, though I would have liked it better if it had more of a supernatural spin in the end. It was just getting good when it all became explainable.
