I just went through this whole thread, and was so surprised that the two films I thought of first has not been mentioned yet: Hotel New Hampshire and Lone Star (in the latter film, the characters don't realize they are committing incest until they discover they share the same father late in the movie). The third film that came to my mind has already been listed, Angels and Insects and in the fourth Say It Isn't So, there is no actual incest, but everyone thinks there is when the two lovers are told they may be brother and sister.

Koi Kaze
While not a movie its originally a manga that was later adapted into a late night anime (which should be considered movies for historical reasons even though they are released on TV). Sweet romance between a 27 year old office worker and his 14 year old little sister. One of the finest animations ever and certainly the best to tackle incest.
